I was using KMQuake2 and I noticed an odd visual bug I didn't notice before. The blaster's projectile gets darker when it's above water. I'm not sure if it's related to how I'm running it with nearest texture filtering.

That's due to a pretty much unavoidable issue with render order of transparent objects. The water has to be drawn after the particles, or else underwater particles could not be seen above water. It's not noticeable in vanilla Q2 because the particles are mostly opaque dots.
You can turn on a fix for this by enabling the "particle overdraw" option in the advanced video menu. This redraws particles in a second pass over trans surfaces. But note that this does come with a performance penalty that varies based on the number of particles and how powerful your hardware is.
