The problem is where you put the path_corners. The train follows them by its bottom southwest corner, offset by 1 unit, not its center. So place them below and at the southwest corner of where you want the train to go, negatively offset by 1 unit.
KMQuake2 adds a func_train_origin entity that follows path_corners by its origin (requires an origin brush) instead, if this really bothers you.
