Sorry for necroing since i don't have any methods of contacting atm. But Mission packs doesn't seem to work on the new nightly builds.
They all default into baseq2/base1.bsp

Are you launching them correctly? The command line parms need to be correct, and some people try using Quake's command parms for launching mods and missionpacks.
kmquake2.exe +set game xatrix
kmquake2.exe +set game rogue

Yes, im using it, but it defaults back to it, and even with a clean quake 2 installation. Rogue doesn't play the rogue logo cinematic, but it plays the demos, but if you start a new game it goes straight into base1.bsp Xatrix doesn't even play the demos or cinematics, it goes straight into stock demo1 and the game also starts at base1.bsp

Sounds like you may have a different default.cfg (possibly in a pak/pk3 file) in the rogue and xatrix folders, or the default.cfg in the pak0.pak file for those packs is missing.
Try directly starting the first map of each pack with "map xswamp" for xatrix and "map rmine1" for rogue.
I have to ask, are you using the official versions of the mission packs, or something "third-party"? I've heard of such a version of Zaero being broken.

Im using the gog release + the bethlauncher one as stock vanilla Q2 i keep many backups
found the issue, the default CFG's included on the mission pack folder conflicting with it after i deleted them and the ones at users, it worked normally.

A Small update, but Rogue maps seems to be crashing, even the stock demo3.dm2 The nexus too.

I can't reproduce this crash on Rogue maps or the Rogue demo3.dm2.
What exactly are you doing in which areas of which maps that causes the crash?
Also, does the version of Q2 you have include the player models (players folder in baseq2, with male, female, and cyborg subfolders), including the Rogue disguise skins? The absence of these files in some releases (Quake 4 Special DVD Edition) is known to cause crashes.

im using the GOG version for this one, and all of it are there. also i got to test it a while ago, its back to normal. the issue was because of what you said, plus i had to clean the config folders again.
i'll see it more tomorrow.

Could you be more specific? Do you mean by "all of it are there" that all of the player model files are in baseq2/players? By "the issue was because of what you said", do you mean that it was the bad default.cfg in the rogue folder causing a problem again?
BTW, I just changed the .cfg copy code so it doesn't copy default.cfg to the savegame path any more. This will be in the next nightly build.

to be more specific, it turns out that my players folder had issues, mostly because i was working with the skins pcx files, and i ended up screwing some of those by accident during process and ignored it. plus the default.cfg issues. i ended up copying a fresh players folder into the Q2 backups with kmq2 in it along with no default.cfg, then load KMQ2 with the stock and unmodified GoG version in it so the other copies could read from the CFG files created from it. now is working again. here is what im working, which caused the entire issue. imgur.com/a/LBnOl5Z
